If you are talking about Omae wa mou shindeiru, then this a reference to a scene from the anime "Fist of the North Star" (Know your meme Link).
Nani is a Japanese word that means (What!) in this context, while the rest of the phrase translates to "you are already dead".

It's just a Japanese word that means what. In anime it likes to be said with a lot of emphasis that is sometimes unnecessary. It has also been used in the omae wa mou shindeiru meme that originated in fist of the North Star. But it simply just means what.
It's japanese for "what". It became a meme because it's used to a ridiculous degree in anime, and it sounds pretty funny whenever a VA says it.

The omoe wa stuff is an old meme: "you are already dead". Just in, you know, japanese now. For reasons.

It's not a shortened version of Nani kore. なに means what and これ means this thing. They're both seperate words and can be used on it's own.
Correct me if I'm wrong but "Nani" is a standalone for "what" and "nani kore" is a phrase made from the two words "nani"(what) and "kore"(that).
