Book them through the http://www.alcatrazcruises.com website- they go on sale 90 days in advance.
This is the official site for tickets-I believe other companies buy them from here and sell them on at a profit.

How many days are you going to stay in SF, if 4-5 days or longer, you might be better getting a SF cityPasses which offer the optional free up-grade to Alcatraz cruise by ordering through them only. It's a booklet of tickets to a few attractions and a free 9 days public transport pass.

It's a SEVEN day SF Muni Visitor's Passport which is included in the SF CityPASS, the same Passport which is sold directly as a stand-alone item for $26 USD. Muni also sells 3-Day Passports for $20 and 1-Day Passports for $13. All of the Passports allow for unlimited rides on all of the different SF Muni vehicles and routes including the cable cars, historic and modern streetcars, and diesel and electric buses.
Whether the extra $38 for an adult CityPASS is a good deal depends on whether you're interested in visiting the other attractions included in the CityPASS bundle. In addition to purchasing the pass online http://www.citypass.com/san-francisco , you can get the Alcatraz swap-out (they remove the Bay Cruise ticket) by purchasing the CityPASS from the Alcatraz Cruises ticket box at Pier 33, where the boats to Alcatraz depart. Naturally during the summer visitor's season this second option isn't a particularly good idea because the tours get filled so far in advance that waiting until you get to San Francisco is a recipe for disappointment.
Yup, my bad. It's only good for 7 days of MUNI, not 9. The attraction tickets are valid for 9 days consecutively, incl the first day of used

Passports cannot be purchased online. But they are available at the Info Desk at baggage claim at the airport. Also at the Tourist office at Hallidie Plaza just out from the Powell St. BART station. At the tour desk of the Chancellor Hotel and many of the hundreds of Walgreen's drugstores.
