I've seen many walk-in places in Okinawa but Tokyo??? Nope. No space. Most parts buying is online, with parts shipped to you. But you need to read/write Japanese. Be awares that there is no market for parts on cars older than 9 years. Japanese don't drive old, beat up cars. They are funneled to the U.S. military bases, where you can get excellent deals.
Had a '93 Nissan March. In 2005, couldn't find a used seat belt retractor at junkyards and had to pay 25,000 yen for a new one.
You sure can find junk yards for cars in Tokyo, where they take out usable parts from rickety clunkers as per your orders. I think most used car exporters have their yards for online or offline purposes. They have their database shared among themselves, so in case you drop in at one and can't find what you want on the spot they can start to do 'online' search through it for you. What make or age is no problem, as long as they are Japanese products. Go here and contact some dealers based in Tokyo (click on parts) if you're serious:

Just to let you know, depending on your purchasing products, multiple used-car parts (when shipped abroad) sometimes cost you just as much as, or more than, buying an aged whole used car (though may not in a mint condition)... Yes, when they ship you, there's usually a whole lotta regulations on the part of the country where you reside, like banning right-hand side steering wheel, limiting age, needing inspections prior to shipment and so forth.
