- When humanity allies with a bounty hunter in pursuit of Optimus Prime, the Autobots turn to a mechanic and his family for help.
- After the battle between the Autobots and Decepticons that leveled Chicago, humanity thinks that all alien robots are a threat. So Harold Attinger, a CIA agent, establishes a unit whose sole purpose is to hunt down all of them. But it turns out that they are aided by another alien robot who is searching for Optimus Prime. Cade Yeager, a "robotics expert", buys an old truck and upon examining it, he thinks it's a Transformer. When he powers it up, he discovers it's Optimus Prime. Later, men from the unit show up looking for Optimus. He helps Yeager and his daughter Tessa escape but are pursued by the hunter. - Five years after defeating Sentinel Prime and Megatron in Chicago, the Autobots have gone into hiding after the government deemed all Transformers as threats, and thus, began to hunt them all down. The government have thus replaced the Autobots with their own Transformers using technology from the fallen Transformers. For a reward, Texas mechanic Cade Yeager finds a truck that turns out to be the leader of the Autobots known as Optimus Prime. - Sixty-five million years ago, during the Cretaceous period, beings known as the Creators detonate many Seeds, wiping out most life on Earth. In the present, a geologist named Darcy Tyril (Sophia Myles) discovers a dinosaur corpse covered in a strange metal.
Five years have passed since the Battle of Chicago and humanity has grown fearful of the Autobots and joint combat operations between them have been severed. Officially the Autobots are granted sanctuary but secretly, even without the U.S. President's knowledge, Cemetery Wind, an elite CIA unit headed by paranoid agent Harold Attinger (Kelsey Grammer) and team leader James Savoy, tasked with hunting down the remaining Decepticons, is also secretly hunting down Autobots, believing them to be a threat and intent on ridding Earth of them as well and have killed most of them. With the aid of the Transformer bounty hunter Lockdown, they ambush and brutally kill Ratchet (Optimus's medical officer) whilst their primary target is Optimus Prime whom Lockdown wants personally alive.
Meanwhile Cade Yeager (Mark Wahlberg), a struggling inventor, and his friend Lucas buy an old truck to strip it for parts in hopes of sending Cade's daughter Tessa (Nicola Peltz) to college. Cade soon discovers that the truck is an injured Optimus Prime and repairs him. After locating Optimus in Texas, Cemetery Wind and Lockdown travel there and threaten Cade, Tessa, and Lucas. Optimus comes out of hiding and attacks the operatives, allowing Cade and his friends to escape. They are saved by Shane Dyson (Jack Reynor), Tessa's secret boyfriend, and after a lengthy chase they escape. However, Lucas is killed by Lockdown's grenade. The 3 escape with Optimus prime as he wards off attacks from Savoy & Lockdown.
Whilst in hiding, tensions between Cade and his daughter and Shane rise due to their secret relationship. Optimus meanwhile rallies the last remaining Autobots: Bumblebee, Hound, Drift, and Crosshairs. Cade hacks into a drone he took from the attack in Texas and learns that Cemetery Wind is working with a corporation called KSI. KSI gets the custody of all Decepticons & Autobots after Cemetry Wind has hunted them down. KSI are a major defense contractor as well. They decide to infiltrate KSI headquarters in Chicago for information.
Meanwhile, Joshua Joyce (Stanley Tucci), the head of KSI, shows Darcy that he has perfected Transformium, which can be programmed, unstable metal at a molecular level that the Transformers are made of. He has imprisoned Brains (the tiny Autobot that is supposed to be the Einstein of the Autobot race) to decode dead Transformers' brains and utilize their data for the human-created Transformers. He shows Darcy his prized creation, Galvatron, who was created using data from Megatron's brain. Joshua wants Galvatron to look like Optimus but despite several iterations, it keeps turning out looking like Megatron. The other transformer created is Stinger, modeled upon Bumblebee. The remaining prototypes are being built in KSI's manufacturing facility in China.
Attinger & Joshua are in cahoots with Attinger providing Joshua the hunted transformers for their brains & Transformium to create human transformers. In return Joshua has promised Attinger a partnership in his firm, once he retires from the CIA. But Joshua asks Attinger to deliver the "Seed".
Optimus and the Autobots storm the facility, break Brains out, and start to destroy it. Joyce stops them and explains that humans don't need the Autobots anymore, as they can create their own Transformer soldiers, and the Autobots leave.
Attinger forces Joyce to launch Galvatron and Stinger to pursue the Autobots. Joshua believes he controls Galvatron, but as soon as he is activated, he starts behaving autonomously & displays the vengeance of Megatron. Galvatron and Optimus battle before Lockdown wounds and captures Optimus, along with Tessa (who is captured unintentionally) into his ship, where he locks Optimus in the middle of his trophy room, which also carries the Dinobots, legendary knights that Lockdown imprisoned. He explains that the Creators want Optimus back. Before leaving, Lockdown gives Cemetery Wind a Seed, a bomb that can Cyberform any area of land, giving Cade, Shane, and the Autobots time to board the ship, as the ship had to land for Lockdown to give the seed to Attinger & Savoy. Cade and Shane save Tessa, and escape with Bumblebee. The other Autobots save Optimus and escape with a detachable pod (which also has the captured Dinobots) before Lockdown's ship enters deep space. Lockdown is not aware of Optimus' escape from his ship.
Optimus and Brains reveal that Galvatron is Megatron reincarnated, and that he has been manipulating KSI to make him an army and steal the Seed in order to wipe out humans and create more Decepticons. Basically, the seed Cyberforms a large area of the planet & converts organic matter into Transformium. Megatron wants to detonate a seed in Chicago to create enough Transformium to build a whole new army for himself.
Cade warns Joyce about not activating Galvatron & also telling him its true purpose. in China, where Galvatron & Stinger have been transported, Attinger delivers the seed to Joyce. Galvatron activates by himself and infects all the KSI prototypes to do his bidding. Joyce betrays Attinger and retreats to a Hong Kong military garrison with Darcy & the seed and his business associate Su Yueming to get a military extraction. Lockdown realizes that Optimus has escaped & plots a course back to Earth.
As the Autobots try to retrieve the Seed in Hong Kong, their ship is shot down by Galvatron's army, leaving Hound and Bumblebee to fight the battle outnumbered. Knowing this, Optimus releases and tames the Dinobots. With their help, they destroy Galvatron's army.
Lockdown returns and uses a magnetic weapon in an effort to reclaim Optimus and the Dinobots. However, Optimus destroys it and proceeds to fight Lockdown. Cade, after managing to evade and kill Savoy, tries to help but is held at gunpoint by Attinger, who is disgusted by Cade's choice to side with the Autobots. Optimus saves Cade by killing Attinger, but Lockdown impales Optimus with his sword into a wall. Cade and Bumblebee distract Lockdown while Tessa and Shane take the sword out of Optimus, who then kills Lockdown. Galvatron retreats, vowing to battle Optimus another day. Optimus sets the Dinobots free and requests the Autobots to protect Cade and his family before flying into space with the Seed, sending a message to the Creators that he is coming for them.
