Tokyo itinerary…please help!

I will be traveling to Tokyo in mid June with my 14-year-old son. We are both fairly well traveled however I feel very overwhelmed with trying to plan this itinerary! Any advice or suggestions will be greatly appreciated. We fly into Narita at 30 on day one. We have booked a limo bus to take us to Shinjuku. We will check in at La’gent Hotel Shinjuku and plan on just staying in that area and exploring. Planning on going to the Tokyo government building and would love some recommendations for a good Reasonably priced sushi in the area and any other fun things to do.

Day two. Originally I had planned on doing the hop on hop off bus, but have read really bad reviews and have canceled that plan. So now I’m thinking Shibuya and Harajuku. Plus, my son is a big anime fan, so would love to do the Ghilbli Museum and Akihabara. If anyone has an itinerary for a day, such as this, I would love to hear it!

Day three we are going to DisneySea. Have booked the transport bus from Shinjuku, but I am looking for the best options to get back.

Day four we will be checking out of our hotel and going to Hakone for one night. Plan on doing the open air museum, the pirate ship and other things included in the Hakone free pass

Day five we will continue our visit in Hakone and then head back to Tokyo where we will check into The Knot Shinjuku. Was thinking this might be a good evening to check out Koreatown and get some good Korean barbecue. Again, suggestions are welcome!

Day six we are going to the samurai/ninja Museum and tea ceremony. This is next to Senso-Ji, So we will visit there either before or after our museum visit. We then plan on going to Sumida Park, crossing the Sakurabashi bridge and going to the Asahi Tower sky room. Does anyone know if my son will be allowed in the Sky room? It did not say adults only on the website, but I just wanted to make sure before we added that to our itinerary. Always looking for good recommendations for food around the area. Especially Ramen.

Day seven we will be checking out of our hotel and we have a free day as our flight does not depart until 7:30 PM. We do want to do one of the TeamLabs. Not sure which one, but I figured this might be a good day for it. Any other places that we have not checked off our list as well

A day out walking through Harajuku (maybe even starting at Meiji Shrine if you're interested), through Omotesando and down to Shibuya is totally do-able.

If you have enough energy you can then head over to Akihabara for the evening.

This day plan would be much more fun that a hop on/off bus. You get to see and experience a lot more Tokyo on foot :)

However the Ghibli Museum is in a totally different area of Tokyo, and requires purchase of the tickets exactly one month in advance of your visit dates. If you manage to secure tickets for this, then you can adjust your plans accordingly. The area around the Ghibli museum is super nice and worth spending at least half a day exploring.

An exhibition related Ghibli will be held in Warehouse TERRADA in Tokyo. The ticket will be sold from tomorrow.

Be careful, the ticket of the Ghibli Museum during your staying will be sold on the 10th June. It seems there are combine ticket Ghibli Museum and the exhibition in Warehouse TERRADA too. In this case you can visit the exhibition anytime.
