Your passport + visa will be checked and stamped when you land in Frankfurt, as that is your point of entry to the Schengen Area.

You can then leave the airport and go wherever you like. There will be no border control for your onward flight to Portugal, and no passport check when you arrive there.

There is no problem or doubt about this - that is how the Schengen system works. There is no need to ask Lufthansa customer care, the German Consulate, or anyone else.

Bring with you *in your hand baggage* the basic supporting documents (copies if you do not have the originals) that you had to provide when you applied for the visa (invitation letter, proof of accommodation, proof of funds, onward/return tickets, itinerary... ). You *may* be asked to show them at passport control when you arrive.
