Hi, First, check with your airline about which terminal at Frankfurt and go to the German rail site - bahn.de - and click on the 'Intern. Guests" tab to get to the English page. Then put Frankfurt Am Main Flughafen into the departure block and Munich in the arrival along with your date and a time that gets you through customs and immigration. Frankfurt is a very efficient airport and you can usually clear immigration and customs and have your bags in an hour - allow an hour and a half. You then walk to the train station underneath Terminal 1 - here's the link to the Frankfurt airport page where you can see the terminal layouts.

If you arrive at Terminal 2 the train info will probably include a walk or bus and will include this time in calculating your departure from Terminal 2 - kinda neat! You can buy tickets at the airport very easily and there are more than enough trains to make it very unlikely that you can't get one within a short while after your arrival.

Just realized I didn't say that you want to use the airport station and not Frankfurt Main. Sorry.
Agree with kileysmom, about an hour to get through customs/passport control......
Frankfurt Main HB = Frankfurt Hauptbahnhof / Hbf (main train station in Frankfurt)
Frankfurt Flug FE = Frankfurt Flughafen(airport) Fernbahnhof
There are 2 stations in Frankfurt Airport: A)Fernbahnhof and B)Regionalbahnhof
To get to Munich, you want to leave from the Fernbahnhof (station for long distance trains).
I do not see why you should have any problem purchasing your ticket at the airport. Check Germany's rail website to time your trip and bring a printed copy with you for reference - http://reiseauskunft.bahn.de/bin/query.exe/en

Frankfurt Flug FE is the long-distance train platforms inside/underneath the Frankfurt international airport. Lots of long-distance trains connecting several German cities stop in the airport's train station either on their way into Frankfurt itself or on the way away from the city centre depending on which direction the train is headed.
Do not confuse the long-distance train platforms/tracks with those of the Lokal/shorter-distance trains which also make a stop in Frankfurt's busy airport. The trains with shorter distances have a different set of platforms still under the Frankfurt airport, but these trains have closer destinations than cities which are several hours away from Frankfurt.
Frankfurt Flug FE stands for Fernezuege which means "far away trains", meaning those cities more than usually 2 hours in travel time from Frankfurt. The international and the long-distance trains will stop on the FE(ferne) platforms, which in German are called Ferne Bahnsteige.
