The actual game files are stored in .minecraft\versions; however, you can't just directly modify them as the launcher has an anti-tamper/corruption check that will redownload a clean copy if the checksum differs from the one on Mojang's servers:
In order to get around this you need to make a copy of the folder for the version that you want to modify, then rename it and the files inside to a different name (it must not be the same as any vanilla version), then open the json file and edit the following lines (I used the json that I provide with my own mod for 1.6.4 as an example but all version jsons have the same lines):

Of course, this all assumes you are not using Forge or another modloader, in which case I have no idea how you'd "inject" anything into the game (note that "jar" mods are very unlikely to work at all with any modloader due to conflicts; Optifine is a special case since Forge was specially coded to recognize it and make the appropriate accommodations, and even then it often causes issues with other mods). The only thing I can find is an 8 year old thread, otherwise you are expected to make use of the "hooks" that Forge provides, which again I have no idea how to use (my sole experience on modding with Forge was directly editing the Forge-patched source in the 1.6.2 days so my own mods were compatible).
I've had better luck modifying game classes with Fabric and Sponge. The same could be achieved with Forge and Sponge, but they're really protective about the process and refuse to help anyone at all.
I have been trying to find the .exe file in the minecraft directory as i want to inject something into the rendering pipeline.
However so far I haven't made any progress. Anyone know where it is?
